I get the same exact behavior when using my Harmony! I am using a Harmony 650 which is over IR.
I have found that I dont see this happen when I am turning things on rather than switching activities. For example I see this when switching from my XBox to the Shield rather than turning the activity off and then turning the Shield on.
There has to be some kind of overlap in the commands from Harmony making this happen. Hopefully a fix comes soon.
I don't know what is going on but you could always add an operation to the end of the activity starting that presses the home button. That way if the Shield keeps selecting an app at the start of the activity the home button will just take it back home.
