Are there any apps that can be sideloaded to sync Hue lights to music that is playing? I know there are phones that use the mic on a phone, will this work using the shield tv controller or is it a waste of time?

perhaps get a USB mic that can be always on. Your ATV will load most phone apps.
Surely these apps exists already. If not a weekend with android studio and one of the many example virtualizer apps out there should mean you can get the fft data to sync with the hue api.

Doubtful. Closest thing I can think of is nanoleaf Aurora and that's a whole other shebang
