I have noticed that as soon as USB debugging is enabled, my ethernet usb dongle stops working. Is it possible to somehow have ADB enabled while still using the ethernet dongle?

The USB port should work if you use a double male USB cable to connect it to a computer.

Slightly OT but on recent MiBox models ADB is accessible over wifi, no physical connection required.
Since nobody answered you yet... I can't tell you of a workaround; but I can tell you that's normal behaviour. As soon as USB debugging is enabled, the USB port will be inaccessible.
