Retroarch detects my external drives and can play my games but MUPEN64 and PPSSPP can’t. I can’t even access my other drive; it just defaults to the internal one says “can’t access this folder”. I have a nVidia Shield TV Pro. Please help.

Release notes documents a know issue about file permissions, according it you need to grant file access permission to those apps then uninstall and install them. They will have access to files now. Happened to for accessing file on mounted NAS drive.
There is a dedicated thread for Android 11 issues in the official Shield sub: https://reddit.com/r/ShieldAndroidTV/comments/s3jg2b/android_11_application_issues/
Check out if there are any workarounds or resolutions; otherwise, please report your issue there.
I had the same issue. I requested a HotFix from Nvidia :
Got the Hotfix few hours later. Did an upgrade on my shieldTV. Problem solved !
I had to use a mouse, on the shield to get to the upper left corner icon, and change the folder back to my external usb drive. This works with PPSSPP, i still cant get mame4droid to use the external drive. I guess if I figure out the path for the external drive I can enter it manually that might work. The 'HOTFIX' doesnt seem to have any effect with Mame4droid.
Retroarch needs to be updated to include scoped storage
